I'm not sure on that, for all my users I have a homeDirectory attrib.  I
do have a 
  /var/qmail/control/ldapmessagestore 
file with it set to /var/qmail/maildirs -- the directory above all my
users' directories (/var/qmail/maildirs/OU/uid) but I don't think that
means anything.

Can you do a
  ls $(cat .qmail-whatever)
and see the new/ cur/ tmp/ files?  If you have the safecat program
  http://mysite.verizon.net/vze1ypud/linux/software/safecat.html
you can test out delivery like so:
  maildir $(cat .qmail-whatever) < /etc/hosts
and see if it creates a file under the new/ directory.

I would also setup a .qmail-default file and see if that's catching your
email, although the .qmail-whatever one should.
